To find the science trophy Miles and Phin won together in Spider-Man 2, you will have to track down where Miles had it in the last game. As some players might remember, Miles had the green cube in the final cutscene as he stood atop the Trinity Church in New York City after the final battle. Thankfully, it is in the same spot in Spider-Man 2.

The Trinity Church is in the Financial District in the southern part of Manhattan. It is a little hard to see, but it is right behind a tall skyscraper, as shown by the above spot on the map (and on a real map since it is a church in the real-life New York City).

Go to the Trinity Church and between the big two spires. You will see the trophy there on a flat part in the middle of them. Perch next to it to see the prompt, which will get Miles to speak about it. You will then unlock the “Just Let Go” trophy, which is a reference to the last thing Phin said to Miles at the end of his solo game.

As the description states, you have to do this as Miles. Going as Peter Parker not only doesn’t unlock the trophy, but it also doesn’t have any special dialogue. Peter was absent for most of Miles Morales and likely never met Phin. He does, however, have something to say at Jefferson Davis’ grave.
