On the Aqua Blue 3DS listing at Nintendo Japan's website, there is a note stating that this particular color is scheduled to end production "shortly". No reason is given, but its probably due to popularity. Especially because there is a Cobalt Blue 3DS color in the Land of the Rising Sun.
Since Nintendo Japan calls the shots, don't be surprised to see the Aqua Blue 3DS disappear from retail shelves here in North America, as well.
